The method comprises the following steps: collecting size data of a ship body structure in a system equipment installation range in each area; calculating the actual size a of the hull structure from the transverse design datum line collected in each area, comparing the actual size a with the size A of the system equipment at the same position, and calculating a difference value A = A-a; the position of a transverse design datum line is adjusted according to A to meet the preset installation requirement, and the datum line serves as a transverse positioning datum line; measuring the height value h from the lowest point of the upper deck to the height reference surface of the lower deck, comparing the height value h of the two adjacent decks with the height value H of the system equipment placed on the lower deck, and calculating the difference value H = H-h; and adjusting the position of the height reference surface of the lower deck according to the H to meet the preset height installation requirement as a height positioning reference line. By means of the method, the requirement for precise centering of all parts in the system is met.
