The invention discloses a method and a system for autonomously redirecting flight and resolving conflicts at an air route intersection. The method comprises the following steps: calculating a longitudinal time interval when an aircraft passes through an intersection; detecting potential conflicts when the aircrafts pass through the intersection, and giving one of the two conflicting aircrafts which needs to be adjusted to avoid the conflicts; and constructing a conflict resolution method for conflicting aircrafts which need to be subjected to avoidance adjustment. According to the invention, a technology for carrying out pre-conflict resolution through autonomous navigation change is constructed for the cross flight path, a controller can be assisted to carry out airspace deployment, the airspace situation awareness capability of the controller is enhanced, air traffic control automation is further realized, and the operation risk is reduced.
