The invention discloses a hydrogenation system, a hydrogenation machine and a hydrogen filling flow rate control method, the hydrogenation system comprises a hydrogenation pipeline, a control valve group, a flow rate detection module and a controller, and the control valve group and the flow rate detection module are arranged on the hydrogenation pipeline; the control valve group is formed by connecting N quantitative control valves in parallel, the internal medium flow rates of all the quantitative control valves in the control valve group under the same condition are different, and all the quantitative control valves in the control valve group can be combined to obtain a plurality of valve combinations with different internal medium flow rates under the same condition; and the controller is used for controlling the on-off state of each quantitative control valve in the control valve group according to the hydrogen filling flow rate detected by the flow rate detection module and a preset control strategy, so that the hydrogen filling flow rate of the to-be-hydrogenated equipment meets a preset requirement. The equipment cost can be effectively reduced while the hydrogen filling flow rate can be automatically adjusted to meet the hydrogenation flow rate requirements under different working conditions.
