The present invention relates to an air conditioner control system for a vehicle. An objective of the present invention is to provide an air conditioner control system for a vehicle that separates a rear air conditioner from a front air conditioner and independently controls the rear air conditioner. According to the present invention, the air conditioner control system of a vehicle comprises: a first refrigerant line; a second refrigerant line; and an electronic control unit. The first refrigerant line and the second refrigerant line are selectively connected through a third refrigerant line. A battery chiller is disposed in the third refrigerant line to cool a battery through heat exchange between coolant for cooling the battery and refrigerant flowing in the third refrigerant line. When the first refrigerant line and the second refrigerant line are connected through the third refrigerant line, the electronic control unit determines and controls the rotational speed of an electric compressor based on the target temperature of the battery, determines and controls the opening amount of a rear expansion valve based on the target temperature of the rear air conditioner and the rotational speed of the electric compressor.
