A fuel cell system and a method of controlling the system are introduced, wherein the fuel cell system includes: a fuel cell connected to a main bus end via a converter; an auxiliary power source connected in parallel to the main bus end at an output side of the converter; and a controller controlling the converter to adjust an output of the fuel cell by varying a target input voltage of the converter, wherein the controller increases the target input voltage of the converter when the output voltage of the converter is above a set maximum value and decreases the target input voltage of the converter when the output voltage of the converter is below a set minimum value.
