The invention relates to the technical field of new energy, and discloses an EMS (energy management system) energy management method for a fuel cell system, which comprises the following steps: acquiring the maximum beneficial output power and the minimum beneficial output power of unit cells and the operation duration of each unit cell; vehicle request power is obtained, and the number of started unit batteries is calculated according to the maximum beneficial output power of the unit batteries; the operation duration of each unit battery is ranked in a decreasing mode, and the unit battery with the shortest operation duration is started preferentially; adjusting and judging the number of started unit batteries according to the whole vehicle request power at the next moment; adjusting the opening number of the unit batteries and the corresponding output power according to the operation duration of the unit batteries and the adjustment and judgment result of the opening number of the unit batteries; according to the fuel cell system, the required power of the whole vehicle is better averaged, unbalanced acting of the unit cells is avoided, the service life of each unit cell of the fuel cell system is guaranteed to be consistent to the maximum extent, and the service life of the fuel cell system is effectively prolonged.
